My wifes peppers have brown squishy spots and some ofthe leaves have holes in them. Some are brown where the hole is with yellow around it and others just have holes. Is this a pest or some other issue??

We need pictures...It could be a lot of things. How many plants are having this issue, what type of soil, the amount of light, how much water and ferts. Have you noticed any bugs crawling around?
I had a sweet bell pepper that developed a squishy spot on the bottom of the pod. I attribute my spot with the fact that this pod developed faster than I was able to stake up the plant and the fruit was touching the ground.

Brown squishy spots could be a lot of things. I just lost a bunch of peppers to browning which according to a friend of mine was due to the extreme heat here in LALA land over the last week. When I gave them A LOT more water it seemed to help. Brown squishy spots could also be Blossom End Rot which is usually caused by a nutrient deficiency.

Bacterial spot or a fungus are possibilities. Google it.
