breeding Cross Pollination Question

 My buddy has several Jalapeno plants and a Trinidad Scorpion nearby. He noticed these growing on one of his Jalapenos. Can cross pollination affect the current generation or do you have to harvest the seeds to get the benefit of the hybrid pepper? These Jalapenos have the little stinger do hickie on the end like a Trinidad pepper.

It appears to me this was a cross before planting the seed. Besides the incorrect phenotype another obvious issue is the Calyx which is too big for Jals.
